When I'm looking in your eyes, everything seems to fade away
More Undertale pointless trivia, because apparently I can't get enough of it. Spoilers.
There are many anagrams hidden in the game. "Undertale" itself is an anagram of "Delta Rune", a symbol that appears in the game and is tied to the backstory. The True Pacifist final boss, Asriel Dreemurr, is an anagram of Serial Murderer. Alphys's name can be rearranged to spell Shy Pal, which describes her perfectly.
The song "MEGALOVANIA", which plays during the battle against Sans in the Genocide run, was first used in an EarthBound ROM hack that Toby Fox made. It was then used in Homestuck before finally being used in Undertale.
Undyne is based on Vriska from Homestuck in both appearance and personality.
The Mad Dummy was very clearly inspired by Dio Brando from JoJo's Bizarre Adventure. During its battle, it says "Foolish! Foolish! FOOLISH!" and "Feeble! Feeble! FEEBLE!", which could be translations of Dio's "Muda muda MUDA!" and "Hinjaku, hinjaku" catchphrases respectively.
The musical sting when the Mad Dummy is revealed is a recreation of the music sting from the popular "Gutman's Ass" meme made by Kajetokun (of IT'S OVER 9000! fame), which itself is from the Mega Man cartoon episode "Bad Day at Peril Park". The music that plays immediately after is a recreation of the "boss intro music" from Mega Man X.
There are two references to Chrono Trigger in the Undyne the Undying fight - during the battle, the narration says "The wind is howling", referencing Magus's line "The black wind howls..." in Chrono Trigger, and the music that plays during the fight is titled "But the Earth Refused to Die", referencing the Game Over text in Chrono Trigger when the party is killed by Lavos, "But the future refused to change..."
Some have noticed that since "determination" is the thing that allows humans to continue living after their bodies are destroyed, it can also be read as "de-termination", as in "anti-dying". Similarly, the message you get when you die against Asriel is "But it refused", as your SOUL pieces itself back together. This can be read as either "It refused (declined) to die", or "It re-fused" (joined back together).
Many people, when parodying the game's save points, talk about being filled with DETERMINATION in capitals. The game's save points actually just say "[something] fills you with determination". The only time the game actually says "You're filled with DETERMINATION" is just before the fight against Asgore.
Similarly, people often quote San's "you dirty brother killer" comment as being part of the Genocide run. He actually says this in a Neutral run, if you killed Papyrus and then answer "no" to the question he asks during his judgement of you.
And for the hat trick: the line "you're gonna have a bad time" is often thought of as being said by Sans before the fight against him, but he actually says this if you talk to him after first meeting him in a Genocide run, as a warning not to continue with it. Before the fight against him, his line is "do you wanna have a bad time?" The narration also says "You feel like you're going to have a bad time." after his first attack during the battle.
If you try to sell something to the shopkeeper in Snowdin, she'll suggest you raise money by crowdfunding, saying something like "I hear people will fund anything these days." Undertale was, of course, crowdfunded.
Also, if you manage to get into the Developer's Room (the hidden door in Snowdin, which opens if you get through the True Pacifist credits without getting hit by any of the Special Thanks names) and examine the dog, the text reads "Most bad posts come from him". The dog is Toby Fox's avatar, making this another case of self-deprecation.
The game (bomb) during Mettaton's second puzzle is Undertale itself. Mettaton mentions if you examine it that he doesn't appear until three-fourths into it, which is true.
You can also examine a copy of Undertale in the Developer's Room. The narration reveals that the dog (Toby) accidentally programmed the whole game by barking with text-to-speech turned on.
Alphys's fan rage over Mew Mew Kissy Cutie 2 destroying Mew Mew's character arc is a pretty clear parallel to the fan rage over Tokyo Mew Mew a la Mode.
If you call Undyne in front of the Royal Guards in Hotland, she'll mention that she told them to be on the lookout for "human mind control", and describe an anime in which the main character was able to mind-control others. She's actually talking about the in-universe anime Mew Mew Kissy Cutie, but the description sounds very much like Code Geass: Hangyaku no Lelouch. If you later Spare these enemies, 01 will claim that you put him under mind control instead of just saying he was joking.
Napstablook is named after Napster, a music-sharing Internet service. If you examine Napstablook's computer, the narration says the browser is opened to a music-sharing forum.
If you examine Papyrus's computer while hanging out with or dating him, he says that he's 12 followers away from a double-digit follower count. This would actually mean he has -2 followers, as the lowest double-digit number is 10, and 10-12 = -2. This shouldn't really be possible, but it's yet another joke about Papyrus's misguided ego (he claims he's quite popular on the Internet - which actually is true out-of-universe - but in-universe, he's actually somehow managed to have a negative amount of followers).
During your trek through Hotland, Alphys at one point calls you to tell you she's going to the bathroom. However, an NPC in Snowdin says that monsters don't use the bathroom because they absorb everything they eat, and the door with the bathroom sign next to it actually leads to the True Lab, so Alphys was probably really going to the True Lab to feed the Amalgamates.
The $1000 Kickstarter reward for the game was "Your Fantroll Becomes Canon", a reference to Homestuck.
Loox's lines "Please don't pick on me." and "Finally someone gets it." are taken from the NES game Monster Party.
The enemy Aaron is based on the mini-boss Dir.HR from Breath of Fire II: Shimei no Ko, both being muscular underdressed enemies. Aaron's line "Education? Hobby? Talent?" is also taken from Dir.HR.
Flowey's laugh is taken from the PlayStation game Tomba!, known as Tombi in Europe. The laugh is made by enemies in that game that happen to be flowers.

Fans often mistakenly refer to the font Sans uses when speaking seriously as "Sans Serif". Sans Serif is actually a font family, not a font, and all fonts in Undertale are sans serif.
Toby Fox mentioned that Toriel was based on Fi from The Legend of Zelda: Skyward Sword. He remarked about being frustrated with Fi always giving him the solution to puzzles, and wondered if the game didn't want you to figure things out for yourself, why wouldn't it just complete the puzzles for you? This is why Toriel quite literally holds your hand through a section of the game.
The design of the Temmies was actually done by a real-life friend of Temmie Chang. The friend had never seen what Temmie looked like, and did a mockup sketch based on her personality. Temmie then refined the design and used it as the basis for the Temmie characters.
If you wait during a fight with Temmie without doing anything, eventually it will vibrate its face right off its body.
The music that plays just before the fight with Asgore is called "Bergentrückung", a German word that can be translated as either "King in the Mountain" or "Mountain Rapture", and refers to a trope known as King in the Mountain in English about a sleeping or dormant hero who will awaken to save the day. Asgore doesn't exactly fit that description, but he is quite literally a king in a mountain.
The Papyrus date/hangout plays very similarly to an Ace Attorney game. The tracks "Dating Start!" and "Dating Tense!" are heavily based on "Turnabout Sisters" and "Pursuit ~ Cornered!" respectively. At one point, you have to "perceive" something on Papyrus's sprite, similar to Apollo Justice. There's even a sequence at the end where Papyrus breaks down similar to the many villains in the Ace Attorney series when they're finally caught.
If you attack one of the Amalgamates in the True Lab, text will flash up very quickly on screen. The text reads (in any order):

The end of the battle against Photoshop Flowey is almost identical to the battle against Giygas (Flowey even tells you to "call for help" just like Porky does in EarthBound), and the battle against Asriel is very similar to the final battle in Mother 3. The Memoryhead enemies resemble Giygas. Asriel's "STAR BLAZING" attack is very similar to PSI Starstorm.
