The Season One episode "Applebuck Season" has Applejack, sleep-deprived and exhausted from trying to clear all the apples from Sweet Apple Acres herself, acting in increasingly bizarre, ditzy and klutzy ways. This was actually a nod to G1 Applejack, whose defining trait was her klutziness.
In the episode "Too Many Pinkie Pies", at one point, one of the Pinkie Pie clones adopts the face of G3 Pinkie Pie, prompting a horrified reaction from the other ponies. Pinkie herself is more of a take on G1's Surprise, with some elements of G3 Pinkie Pie thrown in.
The episode "Dragon Quest" was an almost exact retelling of the G1 episode "Spike's Search". Both episodes involve Spike going on a journey to find where he came from, only to find that the older dragons are bullies and end up staying with his pony friends.
The last few scenes of "The Return of Harmony Part 2" are an almost shot-for-shot recreation of the ending to Star Wars Episode IV: A New Hope. Since the episode also features Discord, who is voiced by John de Lancie, known for playing Q in Star Trek (and Discord himself is more or less an Expy of Q), this has been called ultimate trolling by some fans, putting a Star Wars reference in an episode with a Star Trek-parody character.
Foreign translations of the show have made several mistakes. One scene in the Swedish dub of the episode "Suited for Success" translated Applejack's line "Well, we can't just leave Rarity like this!" as "We can't leave Rainbow Dash like this!", swapping Rarity's name for Dash's, even though Dash was standing right next to Applejack in the scene. In the Russian dub of the song "Winter Wrap Up", Twilight wonders how she can help without using her wand - in the original dub she said "magic", Twilight Sparkle has never used a wand to speak of. The Swedish dub also translated the episode name "Applebuck Season" as "Apple Money Season", misinterpreting the word "buck", which in this context refers to the kicking action a horse (or pony) does with its back legs, not slang for a dollar. The Russian dub made numerous other errors too - a statue was referred to as a tree in "A Bird in the Hoof", the Great Galloping Gala was referred to as "The Magnificent Gala Concert" (though it does feature a live orchestra, it's more of a royal ball than a concert) and in one episode, the Cutie Mark Crusaders' searching for a cannon after failing to get their cutie marks was changed into them searching for a handgun. In addition to this, the Russian dub also translated Nightmare Moon as "Lunnaya Poni", meaning "Moon Pony" - and also changed all her other titles, such as "Mare in the Moon", to this as well, resulting in Twilight exclaiming "You are the Moon Pony... Moon Pony!" (where originally she said "You're the Mare in the Moon... Nightmare Moon!").
The scene with Pinkie Pie rolling on the floor in "Feeling Pinkie Keen" is usually explained as typical Pinkie Pie behaviour, but it's something horses actually do in real life.
Pinkie Pie's unique way of moving - bouncing with all four legs - actually exists in the animal kingdom, and is known as pronking. Fans have said they couldn't come up with a better name for how Pinkie Pie moves if they tried.
Despite being associated in the fandom with muffins and with delivering mail, Derpy Hooves (officially just named Derpy) has never shown any such trait in the show. The muffin obsession came from a scene in an early episode in which she says "Muffins!", among a crowd of ponies who are all saying the same or similar things, and in fact two other ponies have the exact same mouth movement as her at exactly the same time. The mail delivery in Ponyville is handled by a different pony altogether. This has been given several nods to, however, with Derpy being shown buying muffins and wearing a saddlebag with a muffin-shaped clip, and also one episode showing her working for a moving company.
Derpy's original name in the script was Ditzy Doo, the name of a G3 pony - Rainbow Dash mentions this name in "Winter Wrap Up", complaining that Ditzy Doo went north to retrieve the birds who had flown south for the winter. In "The Last Roundup", a scene with Derpy was added to the beginning of the episode in which she has dialogue, intended to be a nod to fans of the character, and in which Rainbow Dash actually calls her "Derpy". However, when people complained because they felt that the scene was making fun of mentally retarded people, particularly considering Derpy's Simpleton Voice (which was actually because Tabitha St. Germaine, who voiced the character, initially thought Derpy was a boy) and the harsh way Rainbow Dash talks to her. They also thought the name Derpy, coming from the word "derp", which is Internet slang for a stupid or idiotic thing, was offensive. A second version of the episode was released with the scene altered, with Derpy using a higher-pitched voice, Dash being more gentle when talking to her, and her name omitted from the dialogue altogether.
Derpy's whole existence began as an accident - in the first episode, an animator put a pony with different-facing eyes in the background as a joke. It was initially supposed to be covered up by another pony, but ended up still being visible, and fans saw and immediately pounced on it, naming her Derpy Hooves.
The pony Time Turner is often thought to resemble a pony version of the Doctor from Doctor Who (specifically the Tenth Doctor, played by David Tennant), and has even been referred to as Doctor Whooves by the fandom. His official trading card makes reference to this, claiming him to be in charge of "all things timey-wimey", referring to a scene in Doctor Who where the Tenth Doctor explains that time is not linear, but rather a "big ball of wibbly-wobby... timey-wimey... stuff."
In the episode "The Cutie Pox", four ponies based on characters from the movie The Big Lebowski can be seen in the background at the bowling alley.
